When applying the brakes the rotor will be cleaned up. And no, the paint will not damage the pads. Some guys paint the entire rotor, then let the pads take it off where the pads make contact.

2 coats of high temp primer, 2 coats of auto paint (can buy at Sherwin Williams Automotive. They can mix any car color & put into a spray can. Then 2 coats of high temp clear gloss.
