Sounds like the motor was balanced at some point to correct a vibration so I'd say the flywheel needs to stay with that motor in that orientation and you need a new flywheel for the other motor.

I upgraded my bolts to 5/8x16p. Requires a little clearancing to the holes but lots stronger than stock 9/16.
