also, when the clutch was replaced I also had the torque tube bushings and the bearings replaced. so all of this was apart. the diff was replaced also, but I don't think that is related.

This can be caused by the tan stop bumpers being deformed by the headlight mechanism over time. Try removing them and put them back on 180 degrees from where they were originally. See if that helps!

Just a guess but id say a defective hyperflash harness is more likely to cause this type of problem than the mirror signals. Remove the harness and see what happens.
