how is the charging system wired???
looking in my haynes manual, it appears that, on the alternator, the bigger red wire, (that has the rubber boot) is basically straight to the battery, no fuse. On top of the alternator, theres 2 terminals, the red one goes to the battery as well, no fuse, and the brown is to ground. Then on the side of the altnerator theres a place where 2 wires are grounded to the alternator frame. I don't get this, why do they have 2 red wires when they both are to the battery. why do they have a brown and a black when they'er both to teh frame. Someone clue me in or shoot me please.

You better look at that again. the brown wire is not a ground. the large (#12 Red) is the output to the battery, the other two are power to the field and a sense wire can't remember but one of the 2 wire in the plug should go to a light in the dash
