I would bet in was installed incorrectly. From the sounds of it you may have had hooked it up to the Reverse lockout solenoid circuit instead of the skip shift solenoid.

Check the ECM/TCM fuse in the engine compartment. The are a new 3 lug dual element design. I have seen them pop before on the TCM side.
