I have had that with a bad master cylinder. Hit the pedal hard and all is fine but lightly use the brakes coming to a stop sign and pedal to the floor. They would pump back up though.

If I read your post correctly you haven't reset your timing after an intake gasket replacement. Sounds like your timing is too low and you had to increase your idle speed to compensate.
