This may sound silly but make sure your gas pedal and associated wiring is good. If the ECM "sees" the pedal floored during start, it goes into flood clear condition and deactivates the injectors....

The coil covers shouldn't be an issue, none of the lines go under the those. All of the lines are routed under the injector covers (for lack of a better description).

I can almost guarantee it was the O2 sensors. The computer hates aftermarket O2 sensors, I've seen it multiple times. Always go OEM with them.

I re-routed breather hoses as well as the coolant host when I installed a CAI. Definitely worth it, cleans things up nicely.
I bought silicon hoses and spring clamps. The hoses fit over the nipples...
