You have to re-index your windows. You'll find it in your manual but here's a description of what to do...
Get in and close the door, start the car or use the accessory on. Roll your window all the way up and release the button then pull the button up again and hold for a few seconds. Do the same with the passenger window and your all set.
The windows will index just like new...
PS. check back when you're done.

From what i was told by the corvette mechanic, the z06 has 28 different computers, and once the vehicle hits under 9volts of battery they begin to shut down. starting with the windows and going from least important (power seats) to most important(engine and ecu running), and have to be manually reprogrammed.

Are you telling me that if I change batteries, I have to go through manually programming 28 computers in my Z06. What is that guy smoking?
1. Install the new battery
2. Re-index the windows
3. Roll through the DIC settings
4. Reset the stereo "favorites"
5. Rev to 3,000 and let the clutch out

Well, a comment from the "average" GM Corvette mechanic is not worth ****.

Now THAT'S funny!

I have removed the battery in my Z06 every winter for the past 5 years and the only thing I have to 'reprogram' when I put the battery back in is to reindex the windows. Even the presets on the radio are still there.

Window Re-indexing
Verbatum from the GM gods;
Power Window Initialize
After a power reconnect such as battery replacement,
the window index‐up feature will not function until the
system is initialized.
Once power is restored:
1. Close the door.
2. Raise the window and hold the switch up for
three seconds after the window is closed.
3. Release the switch, then hold the switch up again
for three seconds and release.

Re-Index Windows
Fired up my ZR1 today. Temp Control said it was 7 degrees outside... when it was 75. AC would not work (car thought it was too cold outside)
After a few hrs I rebooted the car ( battery disconnect)
1) Temp came back to 75 as expected.
2) AC worked perfectly
3) Windows wouldn't roll up.
Found the solution here. Easier than opening the C6 library of knowledge. Thanks to you all!
