Default HP Tuner - need help

I just got my tuner. I have a stock tune to compare to my custom tune. I have a supercharger on my 2006 A6. One of the side effects of the new tune and supercharger is the downshifts. As I come to a stop and the RPM's dip below 1000, the downshifts from 3-2 and 2-1 feel harder now. For instance, when the RPM's get to 700, the car will downshift from 2-1 and the RPM's will jump to 1000 and then come back down. It wasn't even noticable when I was stock, but sitting in traffic everyday with the little 300 rpm jump every time it downshifts, it gets old.

Anyone have a solution?
