By a show of hands- how many people owe more on their Z06 than it's book value?
That alone should help you make your choice. It's a great car (again..I own one) but unless you are just geeked out over owning a Z06, plan to track it, or find a really good deal on one I would buy the GS and put a blower on it. Plenty of ls3 cars over 700rwhp.
I was looking for GS cars and happened to find the right deal on my car.

Mine is paid for, and I have the title, I bought it less than 2 years ago.
I have never seen a LS3 car over 700 WHP with a stock engine (Motor if you don't understand the difference)

Engine/motor Get over yourself. If you have never seen over 700rwhp you need to get out more.

In reality they can both be had at awesome prices right now and are both great cars. On both sides they have been able to make pretty large numbers on stock bottoms. Most people would be happy with either set up.
To try and argue stock for stock the GS is the superior car is nonsense though.
I myself have owned a 600 hp sc corvette though and wanted to try something different, so I'm getting one that is 600 hp N/A now.

My LS3 is right at 700 rwhp with a stock cam and stock a6 on a dynojet. just got retuned yeasterday. with less boost than a zr1...

It is at certain things and to ignore that is nonsense. If that's what is important to you in a Vette like it was for me then yes, it is superior to the Z06. You have to drive both and see whats best for you. There is no superior model for everyone.

I think the fact that you can get one brand new for 45k is insane.
And the ls3 is a nasty engine considering how much it can take in stock form, just like the ls1 was.

I love my Z06 and it makes some killer power with the built NA 427 in it. It is nowhere near as nice and comfortable to take a pretty lady out for a cruise in as say a stock Gran Sport with a blower or a C6 car like Detoxx03's. Mine is loud, rides rough, smells like fuel. I love it. It's a race car. For most guys though there are more comfortable ways to make horsepower.
If I never competitively raced my car and I wasn't concerned with some extra weight I would have bought the GS in a heartbeat.
