Just purchased a Battery Tender Junior. For now, I'm just going to use the alligator clips.

My question is can I hook the alligator clips to the small nuts that tighten the terminal connector and this will work? Or, should I connect the clips directly to the terminals?

Either way will work just fine.

That should be fine as long as nothing is loose. You can also install a quick disconnect cable and attach it to the battery terminals using 6mm-1.0 metric wing nuts. These will screw right onto the exposed battery terminal treads. I ran the quick disconnect cable to the front of the car and it tucks away behind the grill. This way I can attach the battery maintainer without opening the hood every time. In my case I'm using a BatteryMinder, but it's the same idea.
