Try re-indexing the windows.
Window Indexing
This feature automatically lowers the window a small
amount when the door is opened. Then, when the door
is closed, the window will raise to its full up position.
If either window does not index properly, it could be due
to loss of power. Before returning to your dealer for
service, perform the power window initialize procedure
following.
Power Window Initialize
After a power reconnect such as battery replacement, the
window index-up feature will not function until the system
is initialized. Once power is restored, do the following:
1. Close the door.
2. Raise the window by pulling up the switch.
3. Hold the up switch for three seconds after the
window is closed. Release the switch.
4. Hold the up switch again for three seconds and
release.

Sounds like you need to re-index. Get in, close the door, pull up on the switches to roll both windows up and HOLD the switches for 3 seconds. Release the switches then pull and hold them up again for 3 seconds. That should take care of it.

You've recently had a dead battery, or you disconnected it for some service related procedure. Now you need to re-index the windows. The procedure is in your owner's manual. Basically, you raise the window, holding the switch an extra 3 seconds when the window reaches the top. Release the switch. Now hold it in the up position for another 3 seconds. Done.

Are you saying that the glass will not move, window stuck all the way down, or just that the glass does not seal when you close the door?
If the latter, her is the proceedure:

Thanks Guys
I had the same problem after a battery switch, but did not drive the car often enough to really notice it till today. Given that my Chevy dealer went belly-up and the nearest is about 25 miles, this little tip saved me a lot of hassle.
