Default LCM5 or Cags skip shift

Installed a LCM5 & a Skip shift from Compliance auto parts. in my 99 6 speed.
i still hear the motor noises coming from the steering wheel area & now i have had my first remove key & wait 10 seconds show up. Pulled key waited & everything seems OK now. Is this normal?
The Cags skip shift works as advertised.
My other problem is now my door & trunk remote locks dont work. Which one is the culprit for the loss of remote function.
