12 disc cd changer
I have the stock bose system with the 12 disk changer and everytime I put a recorded Cd(CD-R) in the changer I get an error message...regular CD's work fine, anybody else having this problem?

It all depends on the type of discs and how you burn them. The changer is more picky than the main deck. How are you copying them? The slower the speed the better quality the disc comes out. Also the type of program you use is a factor. Try iTunes and set the burn quality to CD quality.

Burning Brakes
I have had this trouble in the past on a different car (a C4). I have had no trouble with 650 MB CD-R's but problems with the 700 MB CD-R's. It may now be difficult to get 650 MB discs, but it is likely that this will solve your problem if you can.
