Default Low voltage reference problem

Ok well I started a thread in the tech/performance area but it's starting seem like my problem is more related to something in the PCM so I will try here and see if someone can help.

Problem started when the car completly staled, then would crank and I could only get the engine to sputter and it would not start. Took the car to the dealer, they said there is no fuel pressure so it needs a fuel pump. Since they were so very proud of thier fuel pump and labor, I ended up doing it myself. New fuel pump and car started but wouldn't run right. The engine knocks like it was out of time. Found some crispy wires going to the crankshaft position sensor...fixed those up and verifed the connection was good from sensor connector to pcm. Still same problem. Had someone come out with a scanner capable of reading the signal from the crankshaft position sensor, he said there was no signal. One of the wires going to the crankshaft position sensor is the low voltage reference. There is no low voltage reference. When the key is in run. The 12 volts is there as it should be. The diagram in my service manual shows the low voltage coming from the PCM so it seems like it is an internal problem with the PCM.

So my questions are...

Is there something that needs to be satisfied so that the low voltage will be present or should it always be there?

Is there a way to test the PCM to see if it is still good?
