Default APP codes and temp gage spike after engine swap ..HELP!!

Guys, Here's my story: Last week I dropped the chassis down on my 99 coupe and swapped in my built motor from my previous car, a '99 Trans Am. Engine fires up, but I have no throttle. Also, the water temp gage goes to max right away. My friend with HP Tuners is seeing APP codes and I'm getting the "reduced engine power" on the DIC. I went through the main ground connections and cleaned them up (although before this engine swap, I had no issues.) The PCM was caked with the infamous battery acid/corrosion problem. When it was out, I cleaned all the connections up on the PCM and the harness connections for it as best I could.
I'm looking for some things to check. Your help is greatly appreciated!

Default UPDATE --good info

Guys, I fixed my problem. My problem was that connected 2 pairs of connectors with the wrong ones! It was an honest mistake; most of the harness and wires with circular and square connectors are factory colored with tape so there's no mix up. Well, there's some connectors that look exactly alike and have the same pin setup, so they can be switched up if you're not careful (like what I did.) So, moral of the story: when you disconnect a whole bunch of connectors, make note of which ones go to which ones so that you don't mix them up! This cost me a week of frustration and headache over a simple mistake!! I turned out to be my worst own enemy
