My thoughts would be that the 6-Speed would afford you better gas mileage only because in top gear the RPM's are so low when going 65 that the consumption would be less than the A4 Auto with over drive.
Again... just my opinion. I have driven both and feel like I have gotten better mileage in a Manual vs. an Auto.

From my experience in both 6-speed and A4 cars, the 6-speed got around 3-4 mpg better than the A4.

For information the EPA mileage ratings for 2000 are:
Old rating method
6 speed 18/27 city/highway
Automatic 17/25 city/highway
New rating method
6 speed 16/25 city/highway
Automatic 15/23 city/highway
So the EPA rates the 6 speeds about 2 mpg better than the automatics.

Especially for the highway mileage. The 0.5 ratio 6th gear really keeps the rpm down and helps mileage on the 6 speeds.

I think the EPA numbers are low too (even the old method), but that is what they are.
I have gotten a best of 34.8 on a couple hundred mile trip (all highway with the cruise on at 71 mph). Mine is also a 6 speed with longtubes.

I just got back from 3 weeks in the road in my '04 A4 with the 273 rear end. I got 31.6mpgs on the computer and 30.5 by the gas receipts. Myself, my wife and 132 pounds of gear onboard.

I never found out my highway mpg when i was stock since my car was only stock for 2 months, But i do see 26 mpg highway doing 70mph in my A4.
Sad thing is my wifes 00 Rav4 gets 26mpg highway, and has no power and a 4cyl. Ill take the 370rwhp v8 lol

The trip varied a lot as to MPH and terrain. We left Montana and headed thru WY, SD, NB, MO, AR, OK, NM, AZ, UT, ID and back home. I pretty much drove the speed limit where ever I happened to be except when traffic was moving faster, such as thru Utah where the limit is mostly 80mph and I was usually doing about 88mph just to keep up.
