I'd say the C6Z is going to be cheaper to maintain. The reason I say that is because the newer car should need less maintenance. ZR-1 specific parts can be pricey, as well as LT-5 specific parts. GM has parts on the shelf for a C6Z. ZR-1 parts are available, but pretty much used or someone has NOS parts to sell privately.
That said, my ZR-1 needed the normal "go through" the car stuff. Injectors, coils, brakes, clutch slave and master, coolant hoses, etc. Since doing everything, the car has been trouble free and only costs me gas. Its a damn blast to drive and worth the $$ I put into it.
Maintainance is an unfair way to compare the two. You need initial cost, residule cost, type of use, etc. In the long run (three years or more), I'd have to say the ZR-1 would be the smarter move assuming less than 10k miles a year. That said, I would buy the Z06.
If you want to be unique, get the ZR-1. If you don't mind seeing other cars that look just like what you are riding in with some regularity, get the Z06. On the other hand, the advances in automotive technology make a good case for the Z06. I could have bought a Z06, but for me, the ZR-1 is my choice hands down. Either way you have a great car.

All I have had to do to my Z06 is Put Gas in it and Drive.....I have probably had to sink nearly $15k-$18k in all the ZR-1 I have owned. The ZR-1 is still my favorite Corvette ever.
Maintain well my guess is right now anything with a warrenty would be cheaper unless you have that voided then id say the C6 would cost more because the parts are new and check to see what a crate LS7 costs.

Last I checked, they were 12-15k for an LS7...
Parts are expensive, and 06's are coming out of warranty. The C6Z06 is a much faster car, but you'll have to pay quite a bit more for one still (double what a nice ZR1 C4 costs...)
Depends on what kind of use you're looking for...it'll be easier to service the newer one locally in most areas, and parts are more readily available...but again - it won't necessarily come cheap. Also, don't wreck one...the aluminum frame on the Z06 is very $$$$ to fix if damaged...
When I'd almost given up on finding a quality zr1, I momentarily looked at used z06's. Then I checked insurance. An early z06 would have been approx. $3300 a year, the zr1 is $269, insured as a collectible. That frees up a lot of extra cash for extra maintainance!
