I have a pioneer deck, If I was to hook up a sub with an amp could I run it off the deck with rca cables or do I need to run a hot wire from the battery?

Wow.. you're talking about two different things like they're the same. You have two sets of cables you need to run here - RCA's from the pioneer deck to get signal to drive the amp for the sub, and then a power wire from the battery to the amp to give it juice. You CANNOT drive a subwoofer from head power. Period.

You also need to run a 12v trigger wire from the radio to the new amp so it knows when to turn on.
