I installed 6.5 eclipse 3 way components in the doors, not sure if its wired right though.....here are a few pictures of the install. I used the sub signal wire and spliced that to the cross over. Now I have much better sound but lost my low end punch. So I have ordered a jl stealthbox for the rear...hope it helps. By the way it sounds 100% better. I will post more pictures later with the door panel on, It looks completely factory and is centered correctly with the grill.
I purchased the new eclipse EA4000 4 channel amp. It is very rare to find such an amp with clipping protection circuitry. For the sub I am going to get the matching JL 250/1 amp. It fits in the compartment on the right, so it will look factory.

How good is the seal to the door with the plate that you made up? From the picture it looks as if there is a big gap at the bottom. You will loose a lot of the "punch" from the woofer if the seal is not complete. Additionally the sub signal wire has been filtered from the Bose amp and you are not getting the full signal to your new speakers. If you want to go this route tapping the 3 1/2 in speaker lead would be higher fidelity.

From pulling my doors apart, they look similar. I would seal off that gap thats around your mounting board. If you notice at your stock speakers, they have a rubber/foam seal to help seal the speakers. Try making a more rounded board and put a seal in there as well and im sure your sound will improve even more.
Like the others mentioned it is highly recommended that you seal up the bottom of the mount that is being used. That hole is definitely costing you bass.
I am not quite sure what you are running system wise but if you have the option to bypass the stock speaker wiring you should do so. The Blose crap is awful with its processing and filtering.
the tweeter was mounted in the door panel in the stock location of the 3.5. I simply used a metal braket and secured the tweeter in the middle. lined it up perfectly in the grill and fastened it. used electrical tape to hide the wiring because it doesn't fill the entire void of the opening. I will pull the door panel again and post pictures soon.
I showed your photos to a stereo install company cuz I too want to put 3 ways in, and they said a suggestion that ,one , the larger speaker should be in the lower right corner of the left door and the mid range should be slightly above that. and then the tweeter above that,
I know nothing about stereo installation and this is meant as only hearsay constructive suggestions
Thanks for the heads up. I am aware of that, however it was very difficult getting them to fit. The imaging is not too far off base however. There was not much room to work with and the door panels have to clear the enclosure I made. If you get any other information please let me know, as I have yet to install the the amp and sub.............
