Depends on the size of the amp. If you go with a small class d sub amp, you should have no problem putting the amp in one of the side wells.

i like phoenix gold ti amps and the xtant amps. i heard good things about jl audio too.
as for subs i have an ID sub which i love. there is a pioneer spl1200 sub that has gotten great reviews. jl audio subs always have impressed me too. just make sure that the sub will fit the depth of the box as well as the box having enough air space

That is what we have found so far.
The 12" subthump has .93 and most of the speakers we find ask for 1'.
I know you can put poly or foam in there to simulate a bigger box.. Is it going to make THAT much of a difference between those figures?

No... that small of a difference in cubic feet will not make a noticeable difference. You can purchase polyfill at any big store like Wal-Mart or Target... it is just pillow stuffing essentially. It will work to make the sub play like it is in a larger enclosure.

I am running a Phoenix Gold ZR-12 in my sub thump box. It is being driven by a Phoenix Gold Octane 5.0.1 amp. It delivers 500 watts to the dual voice coil sub. Plenty loud! As for the amps, I built an amp rack that sits in the shelf area between the back of the seats and the subthump enclosure. Took up about 2" of depth in that rear section. Didn't lose too much space.
If he has an FRC w/out a power passenger seat, an amp will fit under there. Very stealth For size reference I've installed a JL500.1 and a JBL600.1 in that location and they both fit great with no over heat problems.
I too have been looking at getting a 12" sub that will fit the subthump stealth box. The Image Dynamics IDQ12 is well known for offering great sound quality and is spec'd to fit that enclosure quite nicely. It can be bought at cardoamin.com for $180 and comes with the factory 1 year warranty.
I've also been considering the Diamond Audio D612 which is spec'd to fit as well (but not by much). It can had for $170 from hifisoundconnection.com. I've read it too is a good sound quality sub, but there's not as much feedback on it as the IDQ12.
Don't forget you not only need to match the speaker to the .93 cuft, but also the mounting depth and max magnet diameter. I've found most high end 12" subs are too deep to mount in the stealth version of the subthump box because their magnets are so big.
As for an amp, I'll be using a Rockford Fosgate Power T10001bd. I got a good deal on it at a going out of bussiness sale so that choice was easy, but any of the above suggestions (Xtant, JL Audio, Phoenix Gold) would be great. The IDQ12 is spec'd to handle 350 watts RMS and the D612 600 watts RMS. I'll probably get the D612 because my amp will put out well over 600 watts RMS and I'd hate to feel like I wasn't using it to its full potential. But, I'm sure either speaker will sound great.
You might also want to give the stuff from Elemental Designs a look.www.edesignaudio.com. I have a set of thier amps speakers and a sub and think they sound awesome.

Might want to look into the Infinity Perfect 12D VQ. I believe that it fits the depth requirement and the variable q option should allow solid sound quality from approx. 1cu' of airspace. I think I am going to run a 10D VQ but I am not positive and might end up with a 12D VQ in the subthump stealth box.
